Although it is expensive, the Mountain bike 'bagies' are a good option if you don't want the lycra look of bike shorts. Look like normal shorts on the outside but have lycra and Chamois (synthetic) insert on the inside. I find the chamois insert being the part that makes my saddle more tolerable.

I usually wear a wool jersey up top for breathability and low stench factor. Also, it dries out during the day for the return ride home. I will usually wear normal street clothes on bottom like cotton shorts. While I will wear bike specific clothes on longer rides or rides not involved in the commute I will usually pack a change of clothes to wear at the office. No shower at work but I usually find a way to clean up to my satisfaction.
