Could be IT Band issue. Might need to get out on the foam roller and stretch it out. Another good stretch would be a lying quad stretch using a towel or strap and hold the stretch for 1 full minute each side x 3. That is what I am doing in PT to help with the area. I had similar pain on the inside of my knee when I crossed my legs (like sitting on the floor with kids). Went to PT and turned out to be an overuse injury from hill running, where I strained the tendon that ran from my hamstring to my inner knee. Didn't really bother me running, but only after. PT got me onto a stretching program and strengthening my hamstrings.

Knee tendonitis? I was mostly fine when not squatting or sitting cross legged but when I did those activities I had pain in one of my knees. During the runs I was usually fine. I kept running on it and ended up being out for 7-8 months while it healed so be careful! Stretching, ice and rest eventually cured me but I made it was worse than I should have.
