This is probably related to the dry winter air. For me it has always gone away after getting it once or twice a season. If you're getting it every time you run you may want to make sure that you're properly hydrated. Unfortunately I don't really have any other advise for this issue.

i don't have anything to add except that i also cough after a long run. never smoked. i agree with checking hydration.

I experienced this very thing yesterday, along with excessive sneezing and an out-of-control runny nose. I ran a 5K race and unfortunately, stood around for nearly 90 minutes outside in 30-degree weather before the race started. There was plenty of time for the super-cold air to wreak havoc on my throat. Add in my huffing and puffing during the race and...I had an awful cough all day and through the night.
I picked up some Chloraseptic spray and Ludens cough drops, and that helped with the cough, which was pretty much gone this a.m. I have a run tomorrow, and am hoping I won't experience this again!
